If still relevant.
Pic 43-45. Before gluing the fuselage roof to the lower part, I glued 2 spacers from sprue scraps between the walls.
Pic 46 and 47.
I simply cut off the inner side of the hood wall, leaving the outer side untouched, achieving a tight fit along the outer surface. And I puttyed a little bit on the front of the hood.

Whats a good way to keep custom numbers lined up? I've been just eyeballing it and i feel like the decals always end up looking a little bit tilted

you could try with a piece of masking tape a bit lower than the correct location, and align the carrier firm to it (but not covering the tape to avoid problems when you lift it) . if all decals are from same set, should fave more or less same excess carrier form and align nicely . just an idea
